In the episode Party Animal, Flaky threw Flippy a birthday party, so we already know that they're at least friends, also when he becomes FLiqpY (evil side) he kills everyone but Flaky. He doesn't kill her, Mole does. He could have if he wanted to because she was in the same room, but he didn't.
